it deppends of card issuer,not the same script for nxp or faitan,etc....
read complete datasheet of your card, changing atr is only before fussing your card

well i guess that your issue is the x2 versoin... some versions are incomplete or not updated.... so they are gonna write the script incomplete or worng.... you can do your own script by getting the ist script from anynother card and just change the data that you need to change.... for example tag 5...

in my experience, x2 software make all the job by itself.... why you think you have to format your card? does it have any memory spaceproblem or something like that? are you trying to safe a visa track on the jcop? some visa cryptograms are larger and need more space in memory than mc.... so maye yo...
